Abstract

This paper describes the analysis, design and development process of simulation software for the Avian Influenza (H5N1) viruses mutation. Influenza Pandemics, which have occurred since 1729, caused by mutation (antigenic drift) and recombination (antigenic shift) of Influenza viruses. The purpose of this research is to define the modeling of virus mutation causing the Influenza Pandemic phenomena. Additionally, the objective of this simulation is to obtain all possible virus strains might be formed from mutation, the scope within this article, which can potentially trigger Influenza Pandemic. These new strains could then be utilized to support the vaccine planning process. The Influenza Pandemic simulation program can be developed based on Genetic Algorithm method, for solving this multi-objective optimization problem. By utilizing the Genetic Algorithm approach, the chromosome solution and fitness values/functions of Influenza Pandemic stages are defined and the maximum fitness values are to be searched. The simulation result of H5N1 mutation gave 3 (three) best fitness values and a more dynamic mean fitness values, including best fitness value from several mutations combination. Simulation program was developed by utilizing MATLAB© software, with Genetic Algorithm Toolbox provided.

Abstract

Simple sequence repeats have been proved as powerful markers and widely used in molecular breeding to reduce cycles and cost efective. The availability of the marker is, however, very limited in durian. This research aimed to develop SSR markers from durian genomic library. Genomic DNA was isolated from durian shoot leaf, whilst SSR motifs were isolated using membrane-based oligonucleotide enrichment hybridization protocol. Annotation made on the library found 527 unique motifs from 354 durian libraries which form 425 loci. The SSR motifs obtained were generally short repeats which reached 89.6 %, whilst longer repeats were found consisted of compound motifs. Eleven loci were selected as representative for further test to prove their informativity. A number of unique allels were successfully amplified from 17 durian genomes. The analysis showed the polymorphic information content (PIC) values ranged from 0.000 to 0.662 with an average of 0.390. The SSR loci also showed their ability to be used for durian diversity analysis as the evident that the loci could be used as genetic markers for assisting further durian breeding program.

Abstract

Isoflavon merupakan senyawa fitokimia yang berperan dalam mekanisme pertahanan tanaman dan memiliki manfaat untuk kesehatan. Beberapa gen telah diketahui berperan dalam biosintesis isoflavon, diantaranya, yaitu: gen pal1, chs7 dan chi1b1. Namun demikian, pola ekspresi gen tersebut belum diketahui dengan baik pada varietas kedelai hitam (Glycine max (L.) Merr.). Studi pola ekspresi gen ini diharapkan dapat dijadikan sebagai studi pendahuluan metabolisme isoflavon. Penelitian ini bertujuan untuk menentukan pola ekspresi gen yang berperan penting pada produksi isoflavon di varietas UP 106, UP 115, UP 122, dan UP 157 pada kedelai hitam. Penelitian ini terdiri dari 5 tahap; pengambilan sampel daun pada tahap V3, R2, R5, R6, dan R7; isolasi RNA total; sintesis cDNA; konfirmasi dengan sekuensing; dan PCR kuantitatif. Pada penelitian ini, gen yang diisolasi adalah pal1, chs7, dan chi1b1. Hasil penelitian pada keempat varietas menunjukkan pada daun kedelai hitam, ekspresi gen pal1 bervariasi selama tahap perkembangan, sementara ekspresi gen chs7 menunjukan kecenderungan peningkatan ekspresi gen selama tahap pertumbuhan dan gen chi1b1menunjukkan peningkatan pada tahap awal reproduktif namun menurun di tahap akhir. Pola ekspresi masing-masing gen ini kemungkinan disebabkan oleh faktor tranksripsi yang khas berkaitan dengan masing-masing tahap pertumbuhan kedelai hitam.Kata kunci: isoflavon, kedelai hitam , pal1, chs7, chi1b1
